The 22-year-old lost the opening game to his Taiwanese opponent.
Sen made a strong comeback to win the next two games.
He won against HS Prannoy to reach the quarter-finals.
Sen emerged victorious 21-12, 21-6 against his compatriot.
He will next face defending Olympic champion Viktor Axelsen in the semi-final.
Axelsen won 21-9, 21-17 against Loh Kean Yew to qualify for the semis.
The semi-final between Sen and Axelsen will be played on Sunday.
